Did you use Automatic Resize and Automatic Adjustment on the clone? And did you use HDClone for Windows or the self-booting HDClone?
If you use HDClone for windows, the disk signature is *always* changed, as otherwise, after the cloning process, Windows gets confused if two disks with the same disk signatures are found (typically resulting in a reboot like in the old days). Usually, a changed disk signature is nothing to worry about, as Windows boots fine from it (only Windows Vista and Windows 7 require some adjustment after that, but that's also done by HDClone).
Automatic Resize though changes the disk structures, since now the size of the partitions change, which now can cause some problems with booting, as does the automatic adjustments, which can only guess some parameters for the new system to boot, but one can't always be sure.
Just try a clone with no resize and no adjustment, preferably with the self-booting variant (but it's no big deal if you use the Windows Variant), then you should get a working variant.
If you have more time to spend (and the previous worked), you can try with resize and no adjustment, therefore gaining the 100GB of additional space, instead of having to repartition them.
