the old versions also can boot from USB, they simply need a bootable USB device. I'm not sure it will work 100%, but you could try the following:

download a recent HDClone Free Edition and create a bootable USB flash disk.
Then, get the file kernel.map from the HDClone 3.6 boot medium (if it is a floppy disk, you can copy it directly, if you have a CD-ROM, you'll have to access the boot device from the CD-ROM (programs such as IZArc can do that) and extract the boot floppy image, image the floppy image to a floppy disk (or mount it in a virtual floppy driver) and extract the file from there).

Then you can copy this file onto the flash drive. There will be a warning, since a kernel.map is already there, you can simply overwrite it, and then you should have a HDClone 3.6 booting from USB.

Upgrading (or - the exact term in this case would be updating) is done via the links on http://www.miray.de/order/sat.hdclone.update.html
