No, this will not work, as the entire directory structure of the win2000 installation will replace the one found on the vista machine, instead of merging with it. If you make a clone and install the new drive additionally to the vista installation, you might be able to run some of the programs you installed in Win2000, but a) they are in another location now (different drive) and probably many registry entries necessary for running the application are missing b/c they are stored in the Win2000 installation.
